After that, I noticed my games where showing [!] and figured I needed to update the sigpatches. I have tried copying the updated sigpatches over to the sd card and that didn't work.

Atmosphere, the custom firmware you have installed, has been created by people that don't really want people to use it to pirate videogames. They didn't want to provide support for piracy. So some clever guys made "patches" that can be easily intalled in atmosphere to allow you to play pirated games on atmosphere.
